"Copy linked and dependent files" is only about adding additional
(non-binary) files to the projector, it's not about xtras. For such a
"standard projector", all xtras that are shown in the movie's xtra list:
Director menu -> "Modify" -> "Movie" -> "Xtras"
are automatically added to the projector, unless either checkbox
"Exclude all xtras" in the publish settings is checked or checkbox
"Include in Projector" was deactivated manually for individual xtras in
this mentioned "Movie Xtras" dialog (it's always checked by default).

Normally, whenever some new asset type is added to a castlib, Director
automatically adds the needed xtras to this xtra list mentioned above
(and "Include in Projector" defaults to true).
In your case, either some xtras are missing in the "Movie Xtras" list,
or some "Include in Projector" checkboxes are deactivated. Once you
found out which xtras were missing, you can fix both, either using the
"Add..." button in this dialog to add a missing xtra or editing the
"Include..." checkbox state.
After that, you should be able to publish projectors that include all
needed xtras.
